Alignment issue with chains

I use a piece of 1/4 keystock 10-12" long. Before putting the chain on lay the keystock against the side of the rear sprocket and see if it aligns with the clutch driver. There are lasers as well. Keystock much cheaper.
 
Make sure you have a good nice fitting engine mount that sits on the frame the same every time. No variations possible. Go from there.
 
If you have the kart apart, it's never bad idea to lay a large construction square against the rear axle and verify that the motor mount is aligned dead square to the axle. It's usually possible to check bolt slots in the mount, or something else on it that dictates how the engine sits.

I eyeball it first then watch how the chain leaves the gear, move hub left or right until the tooth stays in the center of the link as I roll the axle
 
Spend the time to get it right in 3axis. Had a motor that the base was off
and needed shims. I've had to slot bolt holes also. Watch the chain as it goes
on and comes off the drive sprocket. It should be fairly well centered.
